Some fans also just won't spin if they don't get enough volts, I know with my EPoX and smartfan enabled, my Blue Orb just stops spinning, turns into a passive cooler at that point, nothing wrong with it, provided the fan does spin up once it needs to, if that's the case, just disable the alarm.
This is what I was thinking also. My kids computer is very sensitive to voltage input on the CPU fan, and dropping it much will result in the fan stopping then starting almost at random.
I would suggest using the PWM control and then adjusting voltage to get the right kind of temperature/cooling balance you are looking for.
