Depends on the trainer. Some require to be in game install dir (and those run the exe after trainer start; the trainer gas a run button for game), some can be runned from anywhere (and even after game already loaded), there's no specific rule. It's all up to the maker of the trainer.
To test if a trainer works, do copy it in game install dir.
If it won't work from there it won't work at all.
